A friend had one around this year and I was looking to see if any were for sale. Only found one, but its an automatic.

I was pretty sure his was a stick shift, but wiki says they didn't come in manual transmission? Does anyone recall?

Couple of things about that link:

1) The Epsilon platform Malibu SS was only available from 2006-2007.

2) It had the 3.9L LZ9 engine, not a 3.5L

I can think of about 10 better cars from this era, and about half of those are available with a manual transmission.

I test drove a Cobalt SS manual back then, the supercharged version. It was surprisingly fun to drive. The instant torque from the supercharger would blow the tires off in lower gears.

You might be thinking of the later Chevy SS which was equipped with the Corvette engine and did indeed come in a stick shift. Very quick sleeper performance sedan.
