Kimmel said that "the MAGA gang desperately tried to characterize this kid as anything other than one of them", he never states that the shooter was MAGA. People characterizing this as a blatant lie are at best inferring a lot here. (And while both sides wildly pointed fingers the kid seems to be generally apolitical and have his own odd motivations.)
I can't imagine trying to characterize this as a lie blatant enough that it would get ABC's FCC license revoked would hold up in court.
Funny thing about this statement and the "joke" Kimmel was attempting is that it had NOTHING to do with MAGA and the characterization of the shooter....the "joke" was just Trumps reaction to being asked about how he was handling the Charlie Kirks passing.
That lead in to the sound bite from Trump (which was at least funny in some context) had nothing to do with that statement.
So you can only conclude that he added that as a direct slam or dig when he didn't need to.

A clip of the President was then shown where, when asked by a reporter how he was holding up following the passing of Kirk, he replied, "I think very good, and by the way, right there where you see all the trucks, they just started construction of the new ballroom for the White House."
You could leave out the entire intro about MAGA and start with the White House flying flags at half staff and the joke is the same. So while he is slamming some for political scoreboarding he is doing the exact same thing.
That's the difference between someone like him and the great Johnny Carson. Carson may have said the same joke and pointed out the possible hypocrisy of it all but without offending 50% of his potential audience.
